"This document’s file has been changed by another application since you opened or saved it. The changes made by the other application will be lost if you save. Save anyway?"

I get this when I try to save my game. I have never gotten this before, so what's going on?

    You have you opened the package contents and changed anything or opened an image straight from the package and saved it back to that while still having the game open?

    I haven't. The last thing I did was add a background to my game and change the font of my score counter.

    Just save your project as something else and shut it down, then open it again.

    I get this quite a bit, but it's not caused me any issues... yet!
